"I don't envisage there will be any problems," Andronikou, who was appointed last month when the Premier League's bottom team entered administration with estimated debts of around £78 million, told Reuters.
FA Cup rules state that any club entering administration during the competition must contact the FA in order to claim their winnings.
The South Coast side, winners of the trophy in 2008, are owed £360,000 for beating Birmingham City 2-0 in their quarter-final plus broadcasting fees after the match was televised live on Saturday.
"We had a very constructive meeting with the FA last week. We have to write to them and I'm very confident they will be forthcoming with our reward," added Andronikou.
Portsmouth will meet Fulham or Tottenham Hotspur at Wembley next month for a place in the final.
